I am in the process of scratch building a Tholian ship from TOS Trek. A few years ago I did the shuttlecraft Galileo with the engine effect similar to the Enterprise (I know it's not accurate but looks great). Also I have done the Aurora from the episode "Way to Eden" and the Tholian ship which I'm finishing up now.
Here is a video I took when I was finishing the thing up. This will give you some idea of the engines although I must say this really does not do it justice. The model (if I recall correctly) is about 22" long. I sure wish I had known about this site before I built it. I drew all of the plans myself mostly derived from whatever photos and screen-caps I could find. Anyway, here is the video:

The engine lighting effect looks really great! I'm sure that is exactly what they wanted it to look like but were unable to do because of money or time or both.
Thanks, yes from what I remember this is what I did for the shuttlecraft lighting. I used cold cathode for the back impulse engines. I used 6 warm white LEDs for the interior of the cabin. For the engine effect I used (if I remember correctly) a 24 rpm gearhead motor similar to the ones here: http://www.73.com/a/0184.shtml
In each engine I had 6 LEDs. Four orange LEDS which stayed on continuously and 2 additional tri-colored LEDs (red, blue & green) which go through a pattern. I did end-up having to play around with masking some of the LEDs to get the lighting right. Because of the cold-cathode everything is run off of a 12v DC system connected by a 1/4" plug like the MR Enterprise. It's nice because you can just lift the ship off of the stand; no hard connection.
